It looks like you have damage from fruit flies that caused the initial damage. I saw this a lot in California, and after the insect damage the bittergourd was susceptible to pathogens, resulting in a soft rot. You can trap the fruitflies on traps you can buy at the store or make at home and that should reduce the number of fruit with this damage.

But if you see the green fruit, the symptoms does not seem to be fruit fly damage, as whole fruit is showing chlorotic spots.
